Windows only installs the driver for whatever mode you were in when you installed it.  That's why you can't change transfer mode.  This should fix that problem: http://support.microsoft.com/kb/922976

Not sure about the other one but I've seen it happen one or two times before on here so I'm sure someone will be able to help you untangle your old Windows install from your new one.

For the dual windows issue and not being able to boot with one drive removed, remove the old drive and get a windows install DVD and boot to it like you are going to install windows.  Then click install, and on the next screen choose repair my computer.   Let it do it's thing, then reboot and see if you can boot to windows yet, if not do it again, sometimes it takes 3 times (Not sure why, but sometimes it does).

If that fails for you, let me know and I'll help you rebuild the BCDStore, or you can google that and easily find that info, it's done with the install DVD too.

Then to remove the dual menu choice at startup, if it's still there after correcting the above, you'll need to download and install easyBCD and then edit the menu from within that.   If you need help with that let me know.
